Summary

Package monoprop as an MPI-enabled container image for HPC systems without outbound network on their login nodes, starting with MareNostrum5, modelled on tinite's container but self-contained and public in this repository.

Two layers are published to GHCR:

  • ghcr.io/algorithmiq/monoprop-base: an HPCCM recipe (tools/container/base.py) on Ubuntu 26.04 (GCC 15, Python 3.14, Boost 1.90, hwloc 2.13 from apt) with DOCA-OFED 3.5.0 user space and UCX 1.22.0, PMIx 5.0.11 and Open MPI 5.0.11 built from source. It is tagged with the first 12 hex digits of the SHA-256 of the rendered Dockerfile and rebuilt only when that changes.
  • ghcr.io/algorithmiq/monoprop: tools/container/Dockerfile pip-installs the sdist with MPI on top (monoprop[mpi, qiskit], mpi4py from its PyPI wheel), compiled with -march=$MARCH (default sapphirerapids).

container.yml runs on pushes to main, releases, manual dispatch and PRs touching the container files. It smoke-tests the image before pushing, without importing monoprop: the runner CPU may lack the -march instructions. A daily cleanup-images.yml prunes stale image versions. It keeps releases, latest, main, open pr-N, the manifests those reference, and anything under 24 h old.

Changes

  • tools/container/base.py, tools/container/Dockerfile, tools/container/smoke-test.sh
  • .github/workflows/container.yml (exempted from check-workflow-commands), .github/workflows/cleanup-images.yml
  • tools/cleanup-ghcr.py (stdlib only) and tests/test_cleanup_ghcr.py
  • Docs: new "HPC clusters" section with a MareNostrum5 page (pull, quick check, Slurm script, placement, bsc_affinity, UCX tuning), a "Container images" section in building.mdx, pointers in README.md and AGENTS.md

Deviation from hpccm: its doca_ofed block cannot be used on Ubuntu 26.04. Its Mellanox key does not sign the 3.5.0 repository, and apt's TLS download from linux.mellanox.com fails. The recipe fetches the repository's own keyring over HTTPS and uses a signed-by apt source, so apt still verifies signatures.

Both images were built locally (base 955 MB, app 1.27 GB unpacked) and the smoke test passes, including a two-rank MPI job.

To verify after this PR / merge:

  • This PR's container.yml run (verified on cf18de3): the base build, the retag digest check, and the push step reusing the cache (CACHED on the pip install step, so the pushed image is the smoke-tested one).
  • monoprop and monoprop-base made public (anonymous pull verified).
  • MareNostrum5: the "Check the image" step from the docs with the pr-N image.
  • Right after merge, before 03:00 UTC: dispatch cleanup-images.yml with dry_run: true. Scheduled runs delete for real, and this confirms GITHUB_TOKEN can list/delete the packages.

Checklist

  • Tests added or updated to cover the changes

Walkthrough

The pull request adds workflows and tools to build, publish, and clean up GHCR container images. It adds documentation for image builds, image retention, and HPC use, including a MareNostrum5 guide.

Changes: Container images and HPC use

Layer / File(s) Summary
Build images and validate MPI
tools/container/base.py, tools/container/Dockerfile, tools/container/smoke-test.sh
The base recipe configures UCX, PMIx, and Open MPI. The Dockerfile installs monoprop into the image. The smoke test checks dependencies and runs a two-rank MPI operation.
Build and publish container images
.github/workflows/container.yml, tools/check-workflow-commands.py
The workflow builds and tags the base and application images. It smoke-tests the application image before pushing it and posts pull instructions on pull requests. The workflow-command checker exempts container.yml.
Document image availability and HPC use
AGENTS.md, README.md, docs/content/docs/building.mdx, docs/content/docs/clusters/*, docs/content/docs/meta.json
The documentation describes image contents, tags, build steps, and HPC use. It adds a MareNostrum5 guide and updates documentation navigation.

GHCR package cleanup

Layer / File(s) Summary
Select and delete stale package versions
tools/cleanup-ghcr.py, tests/test_cleanup_ghcr.py
The CLI retains pinned versions and their child manifests, then selects old versions for deletion. Tests cover retention rules, API behavior, dry runs, and deletion errors.
Schedule cleanup and document retention
.github/workflows/cleanup-images.yml, docs/content/docs/building.mdx
The workflow runs cleanup daily or by manual dispatch, with manual runs defaulting to dry-run mode. The documentation describes retention rules and package visibility.

Merge Risk: Low · up to b0277

The MareNostrum5 guide's example job script has a syntax error and can report success after a failed application run, and its expected CPU-mask output is inconsistent with the script. Only documentation is affected and the fixes are small, but they should be made before users copy the example.

⚠️ Unverified finding
Verification ran but could not confirm this finding. It is shown for review, not as a verified issue.

Pin third-party actions to full commit SHAs.

Every uses: in this workflow references a mutable tag, for example actions/checkout@v7.0.1, docker/login-action@v4.6.0 and marocchino/sticky-pull-request-comment@v3.0.5. The base and app jobs hold packages: write, and app also holds pull-requests: write. A retargeted tag would run attacker-controlled code with those tokens. The same applies to the uses: lines at Lines 53, 65, 82, 85, 93, 107, 114, 129, 145, 195, 201, 208, 212, 229, 253 and 284.

Replace each tag with the 40-character commit SHA. Keep the version in a trailing comment so Dependabot can still update it. A tool such as pinact can do this in one pass.

- - uses: actions/checkout@v7.0.1
+ - uses: actions/checkout@<40-char-sha> # v7.0.1

The ubuntu-26.04 runner label reported by actionlint is valid. GitHub documents ubuntu-26.04 as an available hosted runner, so do not change it. The actionlint label list in the hint is outdated.

Based on learnings: "reference third-party actions by pinning to a full commit SHA … Flag any "uses:" referencing a tag/branch instead of a pinned commit hash."

…rors

The age guard kept a young image index but not the older platform manifests it
references, so cleanup could break an index pointing at reused manifests. A
caught HTTPError left its response file open, which Python 3.14 reports as a
ResourceWarning. Also reject a negative --min-age-hours.

Follow-up on review and CI for cf18de3:

  • CI failures (py3.14 test legs): test_real_run_deletes_selected_and_counts_failures and test_missing_package_is_skipped failed with ResourceWarning: Implicitly cleaning up <HTTPError …>. On Python 3.14 a caught HTTPError that is never closed leaks its response file, and filterwarnings = error turns that into a failure. This was a real leak in clean_package, not a test artefact: it now closes the errors it handles (63af57c). Reproduced and verified locally on Python 3.14 and 3.11 (28 passed with -W error).
  • CodeRabbit, pin actions to commit SHAs (trivial): not applied. Every workflow in this repository references actions by version tag, and Dependabot keeps them current. Pinning only container.yml would be inconsistent; if we want SHA pinning, it belongs in a repo-wide change.
  • container.yml passed on cf18de3: the base image was built and pushed, and the app image was smoke-tested and pushed.

MareNostrum5's Slurm offers munge authentication, which the container's PMIx is
built without, so every rank warned that the psec munge component is missing

Once #421 lands, the container build here can switch to the named build options it adds (scikit-build-core 1.1 package config-settings). With them, monoprop_ENABLE_MPI no longer has to come from the environment: -C monoprop.mpi=ON both enables MPI and adds mpi4py to the build requirements. The current spelling keeps working after #421, so this is optional and can land in either order once #421 is in.

The diff applies cleanly to the current head of this branch:

One thing to keep in mind: pip passes --config-settings to every package it builds from source in the same command. nanobind-backend also uses scikit-build-core and would reject the unknown monoprop.* keys, but it ships wheels for every CPython 3.10–3.15 Linux target, so that only matters if pip ever falls back to its sdist. The existing cmake.define.* settings were already passed the same way.

The image that is built in CI will work only on SapphireRapids CPUs (MareNostrum5 and Leonardo), so it should be suffixed explicitly, to avoid misunderstandings. We don't yet have a system in place for multiversioning (PR #311 is on hold)
