Installed Flatpak applications don't show up in Software Manager (until the first app has been installed through the Software Manager itself) #457
Installing an app via flatpak install after a new installation (before interacting with the Software Manager) will prevent the Software Manager from adding the app in the Show installed packages list. Only after installing at least one app in the Software Manager, flatpak install will register the app fully in the Software Manager as installed app.
I had the same issue after a fresh upgrade from LMDE 6 to 7. Probably on a different Mint forum thread (which I fail to find now), a user suggested to run mintinstall from the command line to see warning messages printed there, instead of running it from the main menu.
And indeed there was a warning:
"mint-common (WARN): No flatpak support, install flatpak and gir1.2-flatpak-1.0 and restart mintinstall to enable it."
I already had flatpak but installing gir1.2-flatpak-1.0 did indeed make mintinstall able to see flatpak-status of packages. Due to issue #481 I still had to first search for a package to actually see its status, the mode of "Show installed applications" only currently seems unable to find the installed programs automatically, regardless of whether they are flatpak or system packages.
If installing gir1.2-flatpak-1.0 fixes your issue, I would here just propose that mintinstall should show this warning in-app too, as most users will be launching it from the system main menu and thus never see the printed warning. Maybe even grey out the settings about showing flatpak programs and show the message there if the dependency is missing, rather than show settings which don't work.
After a fresh install of lmde 7, on @martin-braun advice, I first installed one flatpak application in the mintinstall, and only then proceeded to install the others in the console. However, the applications installed via the console did not appear in the mintinstall list. I tried to run mint install through the console, but I didn't find any errors there. apt install gnome-software
solved all the problems with program management for me. A fully correct list of applications is displayed there. I will be glad to use mintinstall when this bug is fixed.
