Applying Dynema to map context-dependent single-cell eQTL on TBRU and OneK1K datasets

Contains main scripts using Dynema to map single-cell eQTLs in T cells from TBRU and OneK1K datasets. Analyses are focused on testing total, main, multi-contexts interaction effects with three T cell states (CV1: Cytotoxicity, CV2: Regulatory/activation, and CV3: Central memory).

Scripts include:

  • Single-cell eQTL analysis with Dynema of lead pseudobulk eQTL variants testing main and interaction effects
  • Pseudobulk eQTL meta-analysis and Dynema application
  • Replication of single-cell eQTL total, main, multi-context and single-context effects with Dynema
  • Genome-wide mapping of total, main, and multi-context interaction effects in TBRU and OneK1K with Dynema
  • Condition analysis of multi-context interaction on lead main effect variants with Dynema
  • Colocalization analysis for total, main, and multi-context interaction effects in TBRU and OneK1K using Dynema summary statistics
