[MEDIUM]
passwordlessEnabled only checks whether email_code/email_link/phone_code is in sign_in_strategies. It never checks auth_email.used_for_sign_in / auth_phone.used_for_sign_in. The rest of this file treats that flag as the real switch: the fix writes used_for_sign_in: true, and email-link-same-client.appliesTo (line 508) requires both. So an instance with auth_phone: { used_for_sign_in: false, sign_in_strategies: ["phone_code"] } is graded as having passwordless sign-in when it has none. This is a false pass on a critical check, and the "phone code" case in catalog.test.ts (lines 217-218) currently asserts exactly that.
Recommended fix
Gate the email and phone strategy checks on used_for_sign_in, and add used_for_sign_in: true to the two test cases.

Fixed in e71b688: passwordlessEnabled now requires used_for_sign_in for the email and phone strategies, and catalog.test.ts adds a case asserting that a listed strategy without the flag is not graded as passwordless.

In agent mode, the blocked remedy for mfa-required is clerk security fix mfa mfa-required --app … --instance … --yes with no --factors. Running it exits 2 from resolveDecision ("mfa needs --factors"). The decision remedy on line 71 already passes decision.defaults(input), and the README says remedies are runnable as-is; the blocked branch should do the same for a prerequisite that takes a decision. catalog.test.ts:258 locks in the current command.
Recommended fix
When the prerequisite is a decision check, pass its default values to fixCommand.

The sample row shows mfa as (manual), but formatFindingLine prints (asks --factors) for decision checks. The examples at lines 100 and 244 also report 20 total recommendations, while the catalog has 19.

There was a problem hiding this comment.
[MEDIUM]
This says clerk security fix --all applies "every critical and recommended one", but selectAll only includes mfa and passwordless-auth (both critical) when --factors / --strategy is passed, and human mode doesn't prompt for them. Following the suggestion leaves both critical gaps open and the grade capped at C, right after printing "Applied".
Recommended fix
Either have --all in human mode prompt for unmet decision checks via resolveDecision (it already supports prompting), or reword this line to name the two checks and the flags they need.

Fixed in ea04648 by rewording rather than prompting, since the README already defines --all as patch-only checks plus decision checks whose flag is passed. When mfa or passwordless-auth is unmet, the audit hint now names them and the flags they need: "… for the critical and recommended ones that need no input (add --factors and --strategy to include mfa and passwordless-auth)". The PR description no longer mentions --fail-on.

Only mfa, passkeys, and session-lifetime declare features. If the 402's unsupported_features names anything else, gated is empty, withoutGated keeps every check, and the "Apply the rest without the plan-gated checks" example is the same command that just failed.
Recommended fix
Only offer the example when it actually drops something.

Fixed in ea04648 with the suggested rest.length < checks.length guard. The mfa is gated by the chosen factors test was asserting the no-op retry, so it now expects no example.

Grade a Clerk instance against 19 security recommendations read from its Platform API config document, and apply the fixes as one config patch. - `clerk security [audit]` prints the grade, findings grouped by severity with their ids, and exits 1 on unmet gaps at or above --fail-on. JSON in agent mode carries the exact config patch per finding, the suggested decision for MFA and passwordless, and a pinned fix command. - `clerk security fix` opens a checklist; ids, --all (critical and recommended), and --good-to-have select explicitly. mfa and passwordless-auth ask which factors or strategy, or take --factors and --strategy from agents. Patches apply through applyConfigPatch (diff, confirmation, server-side --dry-run) and the result is re-scored from the server's response. - `clerk security checks` lists the catalog offline. Checks match the backend: MFA enrollment is required_for_sign_up, backup codes cannot be the only factor, sign-in breach enforcement needs HIBP on. zxcvbn strength scores and the inactivity timeout are deliberately absent. …nd builder Co-Authored-By: Claude Fable 5.1 <noreply@anthropic.com>
- Explicit ids: an id another named fix makes applicable is applied instead of skipped as not applicable; unnamed ids still never join. - withUnlocked returns its final projection, so the fix path projects once and keeps catalog order inside the loop. - 402 retry command drops what only the gated checks unlock, via blockedBy or appliesTo, through withoutGated in merge.ts. - mfa decision reports per-factor billing features, so a fix is gated by the factors it enables rather than every MFA feature. - describeDecision builds the decision summary for both the audit and the catalog JSON. - passwordless counts an OAuth provider only when it is authenticatable, breach-detection leaves sign-in enforcement to its own check, and email-link-same-client applies only where a magic link is sent. - --all help text, README examples, and the plan error grammar updated. Co-Authored-By: Claude Fable 5.1 <noreply@anthropic.com>
The email-code, email-link, and phone-code strategies now also require the identifier to be verified at sign-up when it is collected there, closing the pre-registration hijack an unverified sign-up identifier allows. email-link also turns on the same-client requirement so a link redeemed on another device cannot complete an attacker's attempt. With same-client folded in, no catalog check becomes applicable through another's patch any more, so explicit ids go back to never growing; the unlock loop still handles blockedBy (mfa -> mfa-required). Co-Authored-By: Claude Fable 5.1 <noreply@anthropic.com>
A strategy listed in sign_in_strategies is inert unless the identifier is also used_for_sign_in, so the passwordless check was passing instances that have no passwordless sign-in at all. The blocked remedy for mfa-required now carries the mfa defaults so it runs as-is in agent mode. Also fixes the README sample row and totals, and moves agentDocsUrl out from between CliError and its doc block. Co-Authored-By: Claude Fable 5.1 <noreply@anthropic.com>
