This pull request introduces several improvements focused on code quality enforcement, modernization, and consistency across the codebase and documentation. The key changes include adding a new code quality workflow for CI, enforcing linting and type-checking with pre-commit hooks, updating documentation to reflect these tools and workflows, and modernizing code style for clarity and consistency.

Code Quality and CI Integration:

  • Added a new GitHub Actions workflow (.github/workflows/code-quality.yml) to run linting, formatting, and type-checking (Ruff and mypy) on all pushes to master/dev and all pull requests.
  • Introduced a .pre-commit-config.yaml to enforce Ruff linting/formatting and mypy type-checking on all Python files, including notebooks and scripts, with pinned tool versions for reproducibility.

Documentation Updates:

  • Expanded CONTRIBUTING.md with a new "Code quality" section explaining how to install, configure, and use the linting and type-checking tools, as well as CI expectations and tool versioning.
  • Updated code examples in documentation and guides to use consistent, modern Python formatting (e.g., double quotes, dictionary formatting, and variable naming). [1] [2] [3] [4] [5] [6] [7] [8] [9]

Dependency and Environment Management:

  • Added a temporary Python version ceiling (python<3.15) to multiple environment.yml files to avoid incompatibility with pyarrow on Python 3.15. [1] [2]
  • Updated gp-elite dependency version in algorithms/gp-elite/requirements.txt to >=0.8.0.

Code Modernization and Cleanup:

  • Refactored algorithms/tir/regressor.py and experiment/assess_symbolic_model.py for improved code style, clarity, and consistency (e.g., dictionary formatting, string quoting, argument parsing). [1] [2]
  • Minor update to experiment/conftest.py for formatting consistency.

… 0.8.0)

Each restart now receives an equal share of the remaining budget through the
per-call time limit of gp-elite 0.8.0, with a 10 percent margin, so the fit
ends within max_time. model() returns the formula the engine writes in the raw
input variables and checks against predict at fit time, which fixes the
exported NaN for powers of negative quantities and the wrong folding of
min-max and z-score scaling. requirements.txt now asks for gp-elite>=0.8.0.

gp-elite: time-bounded restarts and an exact exported model (gp-elite 0.8.0)
Refactor code for better readability and maintainability.
Adopt Ruff and mypy in pre-commit and CI
…X1, etc.

renames generic feature references into the actual feature names used by
a dataset, while trying not to accidentally modify models that
already use the correct names.
