Summary

  • Adds a plaid-platemap skill (.agents/skills/plaid-platemap) for improving plate layouts with plaid (pharmbio/plaid, MiniZinc/Gecode) to reduce well-related cross effects.
  • Includes a companion CLI that translates the hit-validation workbook format (two-zone cell plating) to/from plaid models: extract, dzn, solve, apply, verify.
  • Handles the workbook's color coding: the value-to-fill legend is learned from the source workbook, applied cells are recolored, and verify fails on any color mismatch.
  • Vendored plaid model files pinned at pharmbio/plaid commit ecf4cfe (Apache-2.0, noted in assets/README.md).

Test plan

  • 8 pytest round-trip tests pass (extract/dzn/solve/apply/verify plus color negative control)
  • prek run --all-files passes locally

Summary by CodeRabbit

  • New Features
    • Added a guided workflow for creating and validating hit-validation plate layouts from Excel workbooks.
    • The workflow checks plate geometry, compound assignments, replicate counts, placement zones, spacing, and visual indicators, and reports validation failures.
    • Accepted layouts can be written to a separate workbook while preserving the original and existing fill colors.
  • Documentation
    • Added setup instructions, workflow guidance, layout constraints, and workbook-handling notes.

Walkthrough

This PR adds a documented command-line workflow to extract plate layouts from Excel workbooks, generate plaid inputs, solve and apply a layout, and verify the resulting workbook.

Changes: Platemap workflow

Layer / File(s) Summary
Workbook layout contract and extraction
.agents/skills/plaid-platemap/SKILL.md, .agents/skills/plaid-platemap/scripts/plaid_platemap.py, .agents/skills/plaid-platemap/tests/test_plaid_platemap.py
The workflow documents workbook prerequisites and extraction checks. The script reads plate grids, rosters, and color legends, then validates geometry, roster agreement, replicate counts, and shared patterns. Tests build a synthetic workbook and check extraction behavior.
Plaid model and layout solving
.agents/skills/plaid-platemap/assets/*, .agents/skills/plaid-platemap/scripts/plaid_platemap.py, .agents/skills/plaid-platemap/tests/test_plaid_platemap.py, .agents/skills/plaid-platemap/SKILL.md
The vendored MiniZinc predicates and DZN generation define plaid inputs. The solver tries seeds, relocates out-of-zone placements, and checks candidate assignments. Tests cover model generation, relocation, pattern checks, and the optional solver run.
Workbook update and verification
.agents/skills/plaid-platemap/scripts/plaid_platemap.py, .agents/skills/plaid-platemap/tests/test_plaid_platemap.py, .agents/skills/plaid-platemap/SKILL.md
The apply command writes treatments, visual fills, and QC metrics to a separate workbook. Verification checks well sets, zones, rosters, spacing, shared patterns, and visual colors. Tests cover apply/verify behavior and color mismatches.

Fix the fill round-trip and heart-number verification gaps before relying on this workflow to validate redesigned workbooks. The encoding and missing-dependency diagnostics are narrower issues.

Write the generated DZN as UTF-8.

cmd_dzn inserts the raw Dose (uM) value into the DZN. A workbook accepted by read_rosters can therefore supply non-ASCII dose text. Under a locale such as cp1252, Path(args.output).write_text(text) can fail when the locale cannot encode that character.

The compound identifiers are not written to the DZN. The generated names are ASCII values such as "Cpd 1". The JSON calls are ASCII-safe because their writers use json.dumps with its default ensure_ascii=True.

Suggested fix
- Path(args.output).write_text(text)
+ Path(args.output).write_text(text, encoding="utf-8")

fill_from_spec drops indexed colors that fill_spec serializes.

fill_spec stores fg.indexed at Line 122-123. fill_from_spec handles only theme and rgb, so an indexed legend entry returns an empty fill. apply then clears the fill on every cell it recolors. verify compares fill_spec(cell.fill) against the stored spec. The comparison fails for each of those cells, even for a correct layout. A source workbook that uses indexed palette colors therefore cannot pass verify.

Add an indexed branch.

Handle a missing minizinc binary with a clear exit.

subprocess.run raises FileNotFoundError when minizinc is not installed. cmd_solve catches only RuntimeError, so the user sees a raw traceback. Do not convert this to RuntimeError. The seed loop would then repeat the same failure 25 times. Catch FileNotFoundError in run_plaid and raise SystemExit with an install hint.

Proposed fix
- try:
- out = subprocess.run(cmd, capture_output=True, text=True,

Compare heart numbers in verify.

read_grid_sheet extracts each heart_number, but cmd_verify does not compare it with the extracted layout. A workbook with one changed grid heart number, unchanged position, zone, treatments, and fills can therefore pass VERIFY OK, despite the skill contract requiring heart numbers to remain unchanged.

Review comment at @.agents/skills/plaid-platemap/scripts/plaid_platemap.py
around lines 740 - 792:
Update cmd_verify to compare each well’s heart number in the extracted layout
with the corresponding workbook value, keyed by position, and append a
verification failure when they differ. Keep the existing position and
failing-zone checks unchanged.
