There were a few issues preventing pyfoldtree from running, including assumed paths and issues with the command-line entry point. I fixed these issues and tested the pyfoldtree --corecut workflow on a small dataset.
I tried to keep the changes minimal and avoid modifying the underlying FoldTree logic.
I also added an early check for the FastME executable so that pyfoldtree reports a clear error if it is not available.
